The ongoing emergence of multidrug-resistant (MDR-TB) and extensively drug-resistant (XDR-TB) strains has rendered tuberculosis (Mycobacterium tuberculosis) a persistent global public health challenge. This study aims to propose a systematic and innovative strategy for developing new antituberculosis agents using a structure-based drug discovery (SBDD) approach. Through extensive screening of over 4,000 M. tuberculosis genes, 428 essential genes were identified, leading to the selection of 32 potential protein targets. Structural predictions using AlphaFold and binding site analyses using P2Rank allowed for an in-depth evaluation of each protein's potential as a drug target. A major achievement of this study was the development of an innovative algorithm for compound library expansion and screening. This algorithm consists of three key steps: 1) structure-based compound library expansion using Tanimoto similarity to ensure chemical diversity, leveraging databases such as PubChem and ZINC; 2) evaluation of tuberculosis specificity by comparing binding affinities with homologous human proteins; and 3) exploration of novel compounds based on structurally similar inhibitors of homologous proteins from other species using FoldSeek. Binding energy calculations performed using AutoDock-GPU identified promising compounds targeting nine prioritized proteins, including ClpC2 (Rv0647c), an ATP-dependent molecular chaperone essential for protein quality control in M. tuberculosis. This study integrates structure-based approaches with data-driven algorithms to establish a new paradigm for the development of innovative antituberculosis agents targeting MDR and XDR tuberculosis. Furthermore, the methodologies developed in this study are expected to be applicable to the development of therapeutics for a wide range of infectious diseases in the future.
