The present study aimed to develop a system to predict antigenic variations of SARS-CoV-2 and identifying antiviral candidate substances between 2022 and 2024. First of all, we investigated the SARS-CoV-2 genetic diversity and evolution. Genetic diversity and evolutionary determinants were analyzed by collecting complete viral genome sequences from domestic and international sources. The Spike gene was identified as a highly distinctive region due to its continuous accumulation of mutations and genetic recombination. Notably, the emergence of the Omicron variant marked a significant antigenic shift compared to earlier strains. Positive selection markers also confirmed the critical role of the Spike gene in predicting antigenic variations. Second, we performed the production and validation of SARS-CoV-2 Antisera. Antisera against major variants were produced in Syrian hamster animal models. The antigenic impact of mutations in the Spike gene was verified through these antisera. Additionally, pseudoviruses representing 17 variants, from the Wuhan strain to XBB.1.5 and JB.1, were constructed. Future experiments will utilize Syrian hamster models to perform antibody response assessments and generate neutralizing antibody maps. Third, we developed statistical model to predict the dominant strain before the clade replacement. The present study used the spike gene sequences to predict dominant strains which could be a clade root after the major clade replacement. We found the nonsynonymous and synonymous genetic distances from clade root were related with antigenic distance and dominant strain prediction. Based on the genetic characteristics, the potent dominant strain before the 2024 2025 clade replacement would – be either KP.3.1.1 or LB.1.3.1. Fourth, our study focused on genetic mutation from Long-Term SARS-CoV-2 Infection patients. we found that genetic mutations in viruses was possibly derived from long-term infection cases. While mutations were mainly observed in ORF1ab and Spike genes, the declining number of long-term infection cases has limited additional data collection. However, global database efforts continue to facilitate the sharing of critical information. Lastly, we performed epitope analysis and antiviral candidate discovery. Antiviral candidate substances based on siRNA were developed, focusing on genomic regions with low mutation rates. Through in-silico, in-vitro, and in-vivo experiments, UTR-1, RdRp-2, and nsp14-2 targeted siRNA showed significant efficacy in inhibiting viral replication in XBB.1.5 infections, demonstrating the potential for siRNA-based therapeutic development. These findings shared the insight of SARS-CoV-2 evolution, character of major variant and therapeutic development, highlighting the potential for creating broadly effective antiviral agents through continuous monitoring of emerging variants.
